PMS not properly transcoding .mkv files with audio code EAC3

I noticed some shows weren’t playing correctly on any Plex player (macbook, Roku, iPad, PC). Initially there didn’t seem to be any rhyme or reason because the were all .mkv files but some played and some wouldn’t.

I used the Media Info feature of the Plex Player to look at the detail on the codecs of the non-playing files though and determined all the files that won’t play are video codec H264 and audo codec EAC3. Other .mkv files with codes H264/AC3 play just fine.

It would appear my Win 7 PC based PMS is not properly transcoding .mkv files with H264/EAC3 codecs. Anyone know how I can fix this?

I’ve already tried unininstalling and reinstalling PMS to no avail.
