Not sure what you are asking.
If the Plex server is running on the NAS, then yes, the NAS will (try to) transcode.
You can also put the server onto the shield.
Independently, if you start playback on the shield, even without putting the server on the shield, it will avoid transcoding this subtitle, because the shield can play this file as-is.
