I did some testing and re-matched my Library and surprisingly 5/278 anime were a mismatch (which were the usual suspects). I will update my Initial Post later today but you can grab the agent form my project site on my website Here. There you can have some more information on what you need to look out for and what you need to do if you encounter an error.
Iām not quite sure (before posting) if this issue needs a log, and if it does need a log if there is a specific log for MALAgent.
Basically, there are some cases where it refuses to even acknowledge some anime folders and bring them up, let alone getting meta-data.
Magi - The Kingdom of Magic
Magi - The Labyrinth of Magic
Only Kingdom gets recognized. (And I hate that there is no way to manually add shows via selecting folder ā¦)
Same thing with
Ef - a Tale of Melodies
Ef - a Tale of Memories
Beyond that, not sure how to describe the problem since it seems (to me) pretty straight forward of a problem. Please ask for any additional info if needed.

If the Anime isnāt even added to the library it is a problem of the scanner. The Agent only provides Data that are requested after they are added to you library if this fails it would still be in your library as an empty entry. Check your naming of the Anime (not the folder but the files in the folder), update your library, clear cache. Take a look at the Plex Server log if anything pops up there. If this doesnāt fix it I need the server and agent log file.

Quick check on my library.
I got both Magi and both Ef Anime in my library and all got recognized and filled with metadata. Scanners fault probably. Which one do you use? BABS?
Edit:
What I forgot: Sometimes if a request is made and even though the titles are different there are āstrangeā search results. for example whenever I try to add K-On! it is matched with K-On!! so plex is merging them. I think the matchscore is a problem but I use the plex function for that so I canāt really fix anything on that (still it works in 99% of the cases). What I mean with that is, when Animes are missing check the other with a similar name and check if they were merged. If they did then you need to either split the merged entry and match it by hand or copy both merged entries out of your library and copy first the one that didnāt get matched, update your library and make a āfix incorrect matchā. Still in the cases you mentioned this shouldnāt be the case.
Disregard. You actually changed the agent name, when I removed the old agent it defaulted to a different media agent. It looks like it is working now that I have changed the default agent to MyAnimelist agent.
I am finding a match for everything so far, but metadata and art is not downloading for at least half the series.
Ninku
Bokurano
Boogiepop wa Warawanai: Boogiepop Phantom
Are just 3 that match but no data is downloaded.
Using S - BABS for my media scanner.
Edit:
Doing a library update seems to be getting the art and metadata to get pulled⦠odd and just updating the series itself doesnāt work. But still nothing for a couple series (Choboraunyopomi Gekijou Dai Ni Maku Ai Mai Mii: Mousou Catastrophe gets no art or metdata)
I currently use Plexās stock. But apparently I was confused with this in a way. Since when creating a library, it said select Agent, I assumed this would use MALās database to help scan for anime. So what it actually does makes me sense.
Installed BABS, going to test through my library now.
Okay, so out of all my small scanning issues, only one major one remains (though only 1/3 of my library is added for testing)
Magi - The Kingdom of Magic
Magi - The Labyrinth of Magic
But, that fixed a LOT of shows. Manually going through fixed all the others easily.
just out of curiosity do the Magi animes get merged? Go to the episodes of Magi - The Kingdom of Magic and if there is a blue dot with a 2 in it, it was merged! Can you please check this?
I have all my animes named like this Title - episode (resolution) [Fansub]
In your case it would be like Magi - The Labyrinth of Magic - 01 (720p) [SomeFansub] If you use this convention or something that Plex understands it will add the episodes to your library

Is there any good renaming tools you recommend?
I do everything āmanuallyā with Joe there you can save and load masks to rename your files. Here are some other things you could try but Iām pretty happy with Joe
FileBot worked magic. So I think that fixed all the problems, and now seeing how important file naming is, it amazes me if has picked up soo many already.
