Did you perform the Plex Dance after making these changes, or just perform a scan? If these were previously seen as duplicates, just changing the name and scanning won’t be sufficient (Plex remembers the file hashes and keeps them where they are). You’ll need to make Plex “forget” the episodes by performing the aforementioned Plex Dance. It’s best practice to do it after any renaming exercise anyway.
