There are a few options and I would say the start is to do the Plex Dance. Sometimes Plex remembers even though you changed things.
I would suggest moving the shows out of “TV Shows” during the Plex Dance and then set them up with naming, and then put them back.
Here are some suggestions for naming:
- Showname\Season\Episode :: TV Shows/Stargate Atlantis/Season 2/Stargate Atlantis S02e03.mp4 and TV Shows/Stargate SG1/Season 2/Stargate SG1 S02E03.m4v - missing the season folder can really throw it off.
- Force matching - in the Show folder you can add the TMDB or TVDB code so “Stargate Atlantis {tvdb-70851}” will force it to match that show. This article details that a bit more (as well as some of the naming expectations)
Once you have the folders\files named out, go ahead and put them back into your Plex TV Show library folder as part of the Plex Dance above and hopefully it’ll pick it up correctly.

Edit: Also of note, the application FileBot can be very useful for doing lots of batch renaming. It even has format rules that can be set for Plex compatibility.
