As mentioned above, check what type of subtitles you’re using. ASS/SSA subtitles are normally formatted to show in a specific area in the video frame, if you change the aspect ratio that crops out parts of the video you will lose visibility of the subtitles in that area too.

I’m running into the same issue on a 12.9" iPad Pro. When I zoom a video, the subtitles get cut off. Only the top part of the subtitle is visible. This happens with ASS/SSA and SRT subtitles.
