I have 2 copies of the same movie, one is 3D 1080p ( mp4) and the other is 2D 1080p (mp4). When trying to play, plex knows there are 2 versions of the same file correctly but the list that pops up for me to choose are identical.(see attachment)
I could take a guess and select one and hope that is the definition I want but is there anyway for me to maybe rename the 3D file so that when this menu pops up i can distinguish between the 2 versions?

Nope.
The only thing you can do right now is separate them as 2 different movies. Maybe then choose a different '3d' poster for the 3d version.
Try creating a desperate section for now.
