It shouldn’t matter. You can embed the subtitle while encoding the video (using Handbrake), afterwards (using a remuxing app) or keep the subtitle file next to the video. If you keep it as an external file… make sure to name it properly so Plex can associate the file to your video and pick up the correct language or if it’s a special type of subtitle (e.g. forced, audio-description…).

Many thanks. I attached them in VLC to the video file, and after selecting 'Unknown SRC (external) it all seems to be working fine. Except that there is no way to tell what is the actual src file being played. Is there a way to do that? Plex/VLC seems to have ignored my naming, so it may not be using that src.
What exactly did you do?
VLC won’t actually do anything to your files… if the subtitle has been embedded → have you considered properly tagging the track (at least with the correct language; optionally with a track title/name)? If it’s an external subtitle → how are the video and your subtitle names?
I went to Subtitles > Add Subtile File in VLC, then when it was attached, I uploaded both files (the mp4 and the srt). The files are indentically named, apart from the appropriate suffix.
I didn’t embed my subtile when I encoded the video, in Handbrake. Should I have?
It’s easier to embed the subtitles if you’re already going through the effort to encode the video in handbrake
This prevents you from having to rename every subtitle. I also prefer this because all those extra files start to clutter up my file system
In handbrake go to the Subtitle tab → Tracks → Import Subtitle → Pick the .srt file.
Check the “default” box and make sure “burn in” is deselected
