Are you using Sonarr to import your episodes?
You shouldn’t have an issue. If the series is match already then every episode added should add correctly.
Case in point.
Though I wouldn’t recommend this naming…but it can be done…
But, let sit everything aside… First we really need to know your naming convention, exactly what it is.

One Tree Hill (2003) <--Folder
Season 01 <--Folder
One Tree Hill (2003) - s01e01 - Pilot.mp4 <--Episode
Season 02 <--Folder
One Tree Hill (2003) - s02e01 - The Desperate Kingdom of Love.mp4 <--Episode
