I recently upgraded my tv setup to include 5.1 surround sound speakers. Is there a way to get my content to default to 5.1 surround sound instead of stereo when playing it on my nvidia shield?

Plex defaults to the first audio track in the file. If the stereo track is first, then Plex uses it by default. Plex does remember your audio choice, so if you manually choose a 5.1 track, Plex will remember it the next time you watch the movie.
To have Plex always pick the 5.1 track, you’ll need to remux your files, putting the 5.1 track first.
It is ugly, but that is how it works.
MKVToolNix is an easy to use program to remux MKV files.
XMedia Recode also works with MP4 files.
