I know that PlexConnect's DNS is stopping software update from ATV feature so i have an idea:
Since PlexConnect released it worked on all new version except of apple's little https try which found a workaround in 6 hours (amazing!). I suggest that PlexConnect wil NOT block new updates so we won't have to change DNS, but every new version that comes out (6.0.3 &/Or 6.1 and next ..) PlexConnect WILL BLOCK until it'll get a new command no to block (cause the guys checked the update and found it safe)..

Or, just change the PlexConnect config so that it does not block updates and set your ATV to manual updates.
The thing is: The DNSServer handles ALL connect aTVs equally. Changing a global setting (Settings.cfg) from a local device (ATVSettings.cfg) will confuse your network/Plex/aTV-mates.
