I did “The Plex Dance”, and it seemed to work. I didn’t have to clean the bundles though, and the trash is emptied with every library scan, which happens automatically when a file change is detected, so I just needed to move them and move them back. Seems the only solution is removing the media and re-adding it, you’re right. Now to make sure media isn’t added to Plex without proper metadata in the first place.
I updated my iFlicks settings to prevent media from being added to iTunes (and Plex) if metadata is found, so that seems like my best solution.
