If you visit http://hdhomerun.local in your browser, navigate to “Channel Lineup,” and “Detect Channels,” how many channels are reported?
Of those channels, do you have any disabled (with a red “X”) in the list? Those will not be reported to Plex Media Server, if so, potentially reducing the channel count which is seen there.
When you initially set up your tuner in PMS, did you click the “Rescan” option (or have you done it since)? If so, delete the DVR and set it up again, this time without asking it to “Rescan.” It will use the list of available channels from the tuner directly. It is not necessary to rescan from within Plex under normal circumstances (for HDHomeRun tuners).
Did you check the HDHomeRun again just now, as I suggested? The channels available at any given time can vary, based on a number of things (atmospheric conditions, cell tower interference, RF interference due to nearby electronic devices, etc…).
The reason I ask is that Plex pulls this list directly from the tuner. Plex doesn’t do its own scan (when you select “Rescan” it just asks the tuner to detect channels again); it simply asks the tuner what lineup is available. So that 55 number is coming from the tuner, at that point in time.
For example, my HDHR Flex 4K reports 81 channels available; however, I’ve disabled 11 of them. Therefore, Plex lists 70 in its configuration.
If there is no channel listing in the drop-down, that means that Plex has no EPG data available for that station. For example, I can’t configure 13.5 because Plex has no guide data:
Please see my comment immediately above about missing guide data (I show an example). In short, if Plex doesn’t have guide data for a channel, it can’t be enabled and saved.
There’s a process you can follow to request that the guide data be added, by posting in the following forum tag and providing the requested information. Be aware that it might take some time.

It should still be available in the left list (tuner channels), but there will be no corresponding entry in the right list (EPG channels). In that situation, you cannot enable the channel, for the purposes of this conversation. It will therefore be unavailable to enable and view it.
In short:
The Plex DVR will show the list of tuner channels available to it, as reported by the tuner.
Based on the ZIP code you enter, Plex will download a list of channels for which guide data is available.
It will attempt to automatically map as many of those as it can.
If there is no EPG data available from Plex (actually, their provider), the channel cannot be enabled.
Also be aware that EPG data is maintained by ZIP (postal) code. It is possible that neighboring ZIP codes will have differing EPG data available.
For example, I live in a suburb of a mid-sized metro area. For my actual ZIP code, I have guide data for approximately 80 channels. However, if I select a ZIP code from the “big city” nearby, I gain about 10 more channels available in the EPG data.
So you might want to try recreating your DVR using more populous/central ZIP for your general area. You may see more EPG data available. I needed to take a couple of stabs at mine to find the optimal one for my area.
So i have a new issue. The live tv guide has favorite channels in plex and they are ota channels but when i click on them there is no connection but if i choose the server and live channels they work fine. I cant seem to figure how to remove them and add the one from hdhomerun ota channels or fix it?
