Tried all possible things to get my mkv files to play via PlexConnect on my aTV 3 other formats works, but unfortunately my library contains of 99% 1080p/720p MKV files just like this one: http://pastebin.com/1ywKhuGC
PMS Version is: 0.9.8.6
OS Version of PMS Server: Ubuntu 12.04.3 LTS
aTV 3 Version: 6.0(6646.65)
Tried different settings in settings tab however none seem to help.

I didn't realise it was an issue
I just tried a few of my 720p MKV files and they start to play for a few minutes and then just stall.
I checked my Plex server and the transcoder is running and has a high CPU usage but they dont seem to get any further no matter how long i wait.
These play fine on other Plex clients.
most of my stuff is scene releases so H.264 all play fine.

I have no problems with MKV files. I can play a 30gb 1080p Blu-ray .mkv rip of The Hobbit, transcoded to my ATV3 and it works just fine.

Will try an upgrade to Version plexmediaserver_0.9.8.10.215-020456b_amd64.deb and hopefully it will solve my issue.
Other issues could be caused by server hardware, as we dont know what it is

I get the same error when I access my Shared servers in MyPlex.
Set up is now:

Enable Dolby Digital on Apple TV : Checked and unchecked.
Activate Media Link Downmix of DTS-sound: Checked and unchecked.
Server hardware: is a bit old, but works fine via plexapp on all desktops and other iOS devices have multiple of them. I'm in the middle of configuring a new PMS only system but haven't had the time yet :P
Must be hardware, just tried setting up a new PMS server on my work laptop and that works.
So thank you for all the help and insights so far.

How about a log?
Got it to work by running the PlexConnect.py on another machine, and have it connecting to my PMS and now everything works great!
Log file is just: Started Webserver, loading XML and showing me when I access content but nothing about errors while playing so didn't feel the need to post the log file.

CPU is an old P4.
Use Handbrakes' ATV 3 profile and be done with it.

Has nothing to do with Handbrakes profiles. It seems his p4 can do the transcoding, just plexconnect isnt running properly on the same machine

It's not a firewall issue due that it happens on the LAN Network.
However as I've stated above I've solved it with running the Python-script on another computer and since it's finds all PMS located on the LAN it's not an issue.
That does not stop it from being a firewall issue.
Glad you have if working but if you want to try on Ubuntu again you may want to test it by disabling dnsmasq if you gave not already.
