For some reason, my server detects this setup:
even though I already tried separating the subdirectories by season label:
Server Version#: 1.25.0.5282-2edd3c44d (arm64)

Any help would be appreciated.
If using plex agents, then season folders must be named Season XX and nothing else
Also episodes must have sXXeYY in their filename

What about matching it to the Japanese order of episodes, instead of the English dub? And where can I check the order in the Plex database?
As ref. in the support article I mentioned, default for Plex Agent is TMDB

I want to deal with episodes that were taken out of circulation (such as the infamous Porygon episode, or the one where somebody pointed a gun at Ash/Satoshi)

Sorry, but not into anime, but if not listed at either tmdb or tvdb, then you can add them as specials, which is also mentioned in the article I referenced before
Just name the episodes to match the source from TMDB or TVDB and omit the ones you don’t want. That’s what I done for the banned episodes. I can provide a full list later of my naming if that would help?

Awesome! This renaming process will take some time though, since it’s an ongoing 25-year old series with 1000+ episodes.
How do you deal with Japan-exclusive specials, like the Premier 10 remasters? Just lump them up together as “Season 0”/“Specials”?
So for specials I would see if they are on this list ポケットモンスター - Aired Order - Specials - TheTVDB.com and then name accordingly. I do not have many of the specials but you can see Pokémon (1997) - S00E61 - Lights! Camera! Pika!.mp4 is one example of the naming which I used and plex will pick it up fine.
If there is a special example you have trouble with let us know and we can take a look.
Here’s the list for Premier 10 remasters. They were aired as weekly specials in 2017, which are all missing from the TVDB page.
Looks like they are reruns of previously aired episodes so would be not be listed twice. That’s my guess anyhow.
True, maybe I’ll tag them with the original sXXeYY code so Plex will detect them as alternate versions
If you have two versions of the same episodes (be it original airs or reruns) then plex will just dup them. But I would question why you would want them in the first place. Guess that is up to you anyhow but I know TVDB, TMDB or IMDB don’t have lists for reruns, would be crazy if they did IMO

One more thing, how do you deal with new episodes that are yet unaired worldwide / not dubbed yet? Sub is superior to dub, IMHO. Plus, I get motivated to learn Japanese
They’ll be added to the series list on TVDB, TMDB and IMDB as they air. See ポケットモンスター - Aired Order - Season 19 - TheTVDB.com as an example.
I guess I’ll need to keep checking this page for updates, then
