How to migrate Plex collections cleanly?

I am wondering if their is anyway to cleanly migrate or copy Plex Collections and tags for a library from 1 server to another server.

I currently am running 3 plex servers
1 Local Lan qnap.
2. local lan Drobo. as backup because I have to work on qnap and fix so having a backup to watch movies is good.
3. remote streaming Ubuntu server.

all 3 servers are using the same Linux Shares for media.

so My plan was to copy the 1st. qnap PMS make a duplicate. and set that up as a remote only server. on the 3rd ubuntu machine. the Migration was successful following Plexs migration instructions. which I am not positive about as I only wanted to keep collections and tags. But the instructions have you copy the entire PMS folder? which took hours to copy over the network. like 8 hours. which seems like a long time for me just needing collections and movie tags. but alas. everyone said to do it this way.

so I migrate. delete preferences.xml.(as i need this running as a separate server) but now Collections on the first server (qnap) are missing Movies out of collections. like a 30 movie collection will have 1 movie in it. but on HP ubuntu machine it will have all 30 in that same collection. I have a lot of self created over time collections. and Idk how to repair ?

and it seems like their should be some way to just copy and or manually edit just the collections/tags ??

all movies are recognized on both servers as being in library. but the tags appear to be mismatched. one server has some the other server has the others ect.
