I am currently running the latest version of PMS. I wanted to know if the “Enable video preview thumbnails” in the metadata agents option is for enabling the chapter thumbnails also or just the overall video preview thumbnails? I still want just chapter thumbnails, not the overall video thumbnails.

A Video Preview Thumbnail is a completely different animal - so it’s up to Users to experiment by leaving that off - and analyzing one entire show or movie with Chapter Thumbs enabled as shown… then you can report to other users what happened.
No, Video Preview Thumbnails are not related to chapter thumbnails. You don’t have to have that box checked for chapter thumbnails to work, just ensure you have the “Generate chapter thumbnails” option selected in the Library settings as show above.
… and does your standard User Triggered ‘Analyze’ work for generating Chapter Thumbs in the same way ‘Analyze’ works for generating VPTs?
…or does that happen in some Mystery Maintenance sequence outside of regular maintenance hours - when I catch Plex doing something (or trying to) while I’ve got the CPU up against the wall going through it’s pockets for spare change in some other capacity?
