Inaccurate track listing

I am new to PLEX and just yesterday loaded many thousands of music FLAC and MP3 files. My protocol for my iPod and newer DAPs is to have the player use the file name rather than tag information to ensure playback in the correct order. I delete existing “disc number” and “track number” TAG data because my "best of . . . " collections include tracks from many different CDs. So, I simply rename the individual tracks such that the player is using the track name or file name rather than any TAG data by which to order and sequence playback. All works fine.

But I am having a problem with the Plex Media app. When I create an Library, “Music” for example, I select a master folder from my hard drive that has thousands of files in a folder/subfolder/subfolder file organization structure. Although the vast majority of music tracks are thus imported in the correct order I have some folders where everything is fouled up. The tracks are out of order.

How can I repair this? It is not clear to me whether I should just edit the TAG data to eliminate possible sources of confusion (I have now done this). Should I delete the entire Library, then try reloading it? Can I delete only part of the Library (by deleting the offending files and folders. Can I then reload individual folders?

I seems as if the process of “installing” loading thousands of files at once might be a source of the problem.
