Yes, the intro markers are stored and you can see them in the XML (Get info → View XML)
Something like this

But I have experienced that moving some TV Shows to another directory in the same HDD, the intros are scanned again.
Wish the intro markers could be preserved and avoid a new scanning.
Ah, that’s a pain! I am moving some media to cloud storage which I really don’t want plex scanning for intros
Agree. Maybe there is a way to avoid a new scanning but if there is, I don’t know it.
If you copy(not move) the file to the new location, scan so that Plex see’s both copies then remove from the original location it will not reprocess the intro during scheduled tasks.
Plex will keep stuff like watched status doing the copy (not move) method but unfortunately will not for intro detection.
I had a thread on it a good while ago where dev confirmed it would get redone regardless of copy vrs move due to updates to the media_parts

The only to not have to redo this is no edit your database after moving the files but before PMS rescans for files. [HowTo] Plex database modification - Moving media the right/wrong way
I can confirm this does not work. I had 3 series existing in two locations (recognized by plex) they were together for at least 5 days, but when I delete the series from one of the locations plex performs the intro scanning again
