Library's not updating

I have Plex Server V1.3.3.3148 as an unRAID Docker app.

For some weird reason, TVShow library’s are not updating.

For example, I was missing S09E08 from Doctor Who 2005 (this happens to be part 2 of a 2 part episode), I got a copy of it and it’s been in the library folder for over 3 weeks now and Plex does not show the episode as available, even though the file physically exists in the folder.

Another one, my entire 1st Season of Star Trek TNG was having issues, so I converted all the episodes from AVI to MP4 to match my normal standard.
I deleted all of the original AVI’s. Then a few hours later when the conversions were done, I copied the new MP4 versions back into the Season 1 folder.

This has been a couple of days ago, and when I checked this morning plex tells me that the episodes are there but if you try to run one it says it may have been deleted. And when you check the info on the episodes it says they’re still AVI format. Which they most certainly are not.

Anyone have any suggestions? I’ve been looking through settings, and have had Plex manually do a new refresh on both the show’s and the entire TVShow Library, but it still doesn’t update.

Ditto. Same issue only with the TV shows also. Just stopped updating last night, manual scan completes as soon as you start it. Running Unraid Docker app Version 1.12.1.4885 which says it the latest.

Found Problem: I took a look at each Libraries path, all were /user/data/media/(sub) except TV Shows was somehow now /transcode/data/media/TV Shows. What’s weird is the existing shows showed up and played fine it just wouldn’t add anything new. Once I changed the path back to /user/data/media/TV Shows the Library immediately began adding the new shows. I also checked the transcode directory to see if it was moving files there and it was empty so all good.
