I did a search, but I didn’t find anything about this.

I know that at this time, Plex does not read any of the embedded metadata from MKV files. Is there any way to have metadata stored externally (i.e. a separate file) that could be read by Plex? Other than the metadata issue, I prefer MKV to MP4 (audio tracks are a biggie). I really like having full control of the metadata, and knowing that if I ever create a new library (which I’ve done many times), all of the tags are exactly how I like them.

Any advice is greatly appreciated.

There is only the way to make Kodi-compatible .nfo files (using Ember media manager or similar) with the metadata in them.
Then install the 3rd party .nfo importer agents so Plex can read these .nfo files.
