I tried putting them into season folders and it still didn’t work. Then I removed all episodes from the Looney Tunes folder, scanned my library files, pasted back in the format I had in the first example I posted, and scanned my library files again and it worked! I think since Plex originally misclassified some episodes as The Looney Tunes Show before I started renaming everything properly, the link must have stuck.
By doing this process I must have given Plex a chance at a fresh linking. This is also nice since it lets me keep the Golden Collection disks I have separate.

What you did there is called the Plex Dance… you’ll learn. It’s best you create a test library of the content you are trying to try out so you don’t have to do this to a much larger library with much more content. OR like what I started to do is create a Test Server for testing my folder and file structure before adding it to my main server.
