To be more clear, the ISO 639 codes define only language, not full locale. They do not differentiate Portuguese for Portugal from Portuguese for Brazil. The portuguese language (among others) vary in vocabulary and syntax from one country to another. To identify the target locale, a two-letter country code is often appended after the language code.
These country codes are defined by ISO 3166. Brazil is identified by BR and Portugal by PT.
So, by ISO standard, pt-BR is the ISO code for the portuguese spoken in Brazil, as Wikipedia can tell you in the link above.
Since Brazilian Portuguese is spoken by a population twenty times larger than European Portuguese this is an issue if Plex do not recognize this.

The problem is that the text on that link you added is not 100% right I believe. It says:
pt-BR is a language code for the Brazilian Portuguese, defined by ISO standards (see ISO 639-1 and ISO 3166-1 alpha-2) and Internet standards (see IETF language tag).
I wonder why they write that Brazilian Portugese is defined by 639-1 when it takes approximately 2 more seconds to click oneselves into the list of 639-1 list to see that it is not defined there. And the problem is that Plex is using 639-1 as I wrote in my first reply.
EDIT: Don't get me wrong. I agree that a solution should be presented. I am merely trying to explain what has happened.

It’s strange because when you download a subtitle directly from Plex:
It shows as Português brasileiro
But there is no way to make this show up with external subs
This works using the Plex Movie and Plex TV Series agents and has worked for a long time.
Just be aware that pt-BR will just show up as “Portuguese” and pt-PT will show as “Portuguese (Portugal)”. This is the same way the library language displays.
Only pt-BR? And the others? pb?pob? In the article: https://support.plex.tv/articles/200471133-adding-local-subtitles-to-your-media/ there is mention of [ISO-639-2/B codes](http://en.wikipedia .org/wiki/List_of_ISO_639-2_codes) (3-letter) and ISO-639-1 codes (2-letter) , I use an application called TinyMediaManager to organize the files in the plex, and it has the option to use these defaults, so it puts “pb” referring to ISO 639-1 and “pob” referring to 639-2, however both appear as “unknown” in plex. If you don’t intend to add these patterns to the plex, then at least allow the user to customize the suffixes linked to a language.
Also, It’s important to report 3 bugs on the auto language selection for subtitles.
BUG 1: Current behaviour:
Plex Server has three portuguese entries on the prefer subtitles dropdown menu: Português, Português (Brasil) and Português Brasileiro.
If you select Português Brasileiro and apply. Plex Server bugs and actually selects “Abkhazian”.
Expected behaviour:
After selecting “Português Brasileiro” from the dropdown menu. The server refreshes the media and auto selects Brazilian Portuguese subtitles.
BUG 2: Current behaviour:
Plex Server has three portuguese entries on the prefer subtitles dropdown menu: Português, Português (Brasil) and Português Brasileiro.
If you select Português (Brasil), Plex seems to ignore this setting and picks the first available subtitle for a show (usually English).
Expected behaviour:
After selecting “Português (Brasil)” from the dropdown menu. The server refreshes the media and auto selects Brazilian Portuguese subtitles.
BUG 3: Current behaviour:
Plex Server has three portuguese entries on the prefer subtitles dropdown menu: Português, Português (Brasil) and Português Brasileiro.
If you select Português, Plex seems indeed picks a portuguese subtitles from the available subtitles list, however, if there are two portuguese subtitles, it will always pick the first one, without checking if it’s meant for Portugal or Brazil.

After selecting “Português” from the dropdown menu. The server refreshes the media and auto selects Portuguese, and not Brazilian Portuguese subtitles.
The autoselect is a known issue on the user backend. We have an internal issue to track this but it’s currently sitting behind other higher priority work.
