I have a Windows 11 mini PC as a Plex server, and I am noticing that some shows are suddenly missing a season or two. I have watched a season in the past, and now it is no longer there. Both the missing season and the present season are the same format.
Can I maybe get some direction on this “Plex dance”, because maybe I’m doing it incorrectly. Most of my shows are intact, but a couple TV shows have disappearing seasons.

They are correct format, they just are not showing up in Plex. I’ve even played one of them in the past.
No recommendations? The problem is not naming. Some seasons for several shows just don’t show up.
Can clearly see from the first screenshot your naming is poor and not what plex expects.
As an example see the 01E01. That should be S01E01 as per the naming guidelines.
