A lot of my music is unorganized and has missing or completely incorrect metadata tags. I am wondering if there is an agent that can repair all this in Plex? Alternatively, what would you suggest as way to fix and maintain approximately 6000 songs?

I had a similar issue. I found that MP3Tag worked pretty well for me. It is not a quick process though, but the program does provide some great batch processing abilities. It's definately worth getting to know the program a bit and you will be pleased at what it can do.
Oh yeah, and it's free!
If you are using Linux I would recommend beets.
