Plex uses TVDB.COM And correct naming of Specials are as i showed in my post.
Even FileBot renames the specials as in my post. (_Sherlock - 1xSpecial 1 - Unaired Pilot.mkv _,Sherlock - 3xSpecial 9 - The Abominable Bride.mkv)
Plex is wrong.

No, the guide would be telling you to do: TV\Specials\Heroes - s00e56 - Countdown to Season 3.mkv
Where are you getting the the episode 2 from in your example? The screenshot you posted clearly says Aired Episode Number: 56… I’m not sure how this is out of line what is being shown on thetvdb.
Perhaps instead of being defensive you could explain your naming pattern and why it is superior other that “Plex is wrong”. Especially in light of your example of Plex naming being incorrect is because you used the wrong episode number.

No, Plex is not wrong. Plex tells you how to name your files so that Plex Scanner will find the find, identify, and then match the file.
Clearly, theTVdb.com lists those in the specials season under episode 1 and episode 9
Now to name these following Plex’s naming standards and the numbering on theTVdb it would end up being:
Sherlock - S00E01 - Unaired Pilot.mkv
Sherlock - S00E09 - Abdominable Bride.mkv
And if you actually use the {plex} tag in Filebot it names them correctly for you automatically (In the correct way):
