What was really wired is after the intervention of Synology the folder and the user PLEX came back with no content. I thought it was because PLEX was installed, but it was not.
After Synology’s intervention, It’s very likely they reset share permissions.
Do you have any media stored in the Plex share?
If you do, I advise you move it out of there into stand alone shares
Then,
Control Panel - Shared Folders.
For each of your shares containing media,
EDIT the share -> Permissions.
Make certain user plex has at least read permission to the share.
For each of your Library sections in Plex, EDIT -> Folders -> make certain they point to the proper /volumeX/share-name folder.
Seeing the log files , captured about 2 minutes after PMS starts, would be very helpful.

To download your logs files for me:
(you should probably recreate the problem as the logs will have flushed out by now).
In the Web client, Click Settings -> Server - Troubleshooting (in the left pane) - Download Logs (in the center popup).
It will give you a ZIP file.
Next drag & drop that ZIP file here (let it finish uploading before you click Reply)

I can see PMS is busy preparing a lot of thumbnails. This is a lot of work for a Synology to do. Do you use them when viewing movies? These images are only used when seeking from chapter to chapter.

I disable the thumbnails for the videos (“never”). Should I also disable the other two (chapter and sound)?

At this point, I suspect you have a lot of unnecessary thumbnails.
You might want to go back into each library section (Advanced tab) and “DELETE” those thumbnails you do not want. It will reclaim space.
