when I change configuration under Web and Server, and press the Save Changes Icon it appears to save the changes but after I play some media and come back to the configuration pages all the changes i made are reset to the old configuration. So, I can’t actually setup plex the way I want it. It’s like Plex has built in settings that can’t really be changed.
Is there any help for this or is it built in?

All settings under Web are only for the currently open web browser.
If this browser throws away cookies and other ‘session’ data when you close it, all settings will get reset to their defaults.
If you sync your browser settings with other browsers (with a Google account or iOS device for instance) things get more complicated.
If settings under Server change too, this is a problem indeed.
Make sure your web browser hasn’t any Add-on or plugins active which manipulate the content of web pages like AdBlock, NoScript, Privacy-[this or that] etc.
Make sure your firewall rules don’t block comunication between browser and server (these are all using internet protocols, even if web app and server are running on the same physical machine).
