DVR initially sets the show recording options for keeping episodes and deleting episodes. The Show settings are across libraries from what I have seen. You will need to change the settings for the show, not the settings for the DVR. Other users have run into the same issue of Plex removing recordings in other libraries. You will need to edit the show settings in one of the libraries to not delete episodes and keep all episodes.
