Hey, sorry for taking longer to reply.
I use AdvancedMCERemoteMapper to edit the buttons in the registry. This needs to be run as admin.
Then for AHK I made basic scripts for keys, for example:
^F9:: Run, C:\Program Files\Plex\Plex HTPC\Plex HTPC.exe
That makes Ctrl F9 open Plex. I then change the big green button to press Control F9.
AdvancedMCERemoteMapper you can change the buttons to whatever keyboard input you would rather.
I sleep my HTPC. On resume it doesn’t bring Plex HTPC to the front again. So I created a small AHK to move the mouse and click after resume. Hibernate Trigger does that for me. I have one for close that kills a couple of running apps, cleans the notification area. Then on resume starts the closed app. I found that sleep would mess with these so made this workaround for it.
I’m sure there is an infinitely better and easier way to do what I have done but it works without fault and that is all that matters.

Is there some way to keep Plex HTPC from running a second copy on Windows 10?
Occasionally, I will start Plex HTPC from the <WIN> + <1> key combination (shortcut to Plex HTPC is pinned to first taskbar position), and if the app does not start immediately, I might hit the <WIN> + <1> again, thinking that I mis-keyed the first time. This results are a black screen and neither the keyboard, nor remote working (apparently).
I use the <CTRL><SHIFT><ESC> key combination to bring up the Windows task manager and can clearly see 2 copies of the Plex HTPC app running (or attempting to run).
I end both processes to clear thing up, then carefully try <WIN> + <1> to finally open the home (or hub?) as initially expected.
I use the same shortcut with the hub remote and although it has happened like you described, it is pretty rare.
I use a small AutoIt or AutoHotKey script as a shortcut to launch Plex. That way I can not only have it check to see if Plex is running or not, but the first thing the script does is popup a notice saying “Loading Plex…” (which is what Plex should be doing itself).
I use old fashion batch files with harmony hub and flirc, for example if i switch inputs, it will close any apps i.e Plex HTPC app first then switch to another input, and when i come back to the HTPC input, it also has a batch file to load programs, i.e Plex HTPC app. also have flirc mapped to the batch files and on the harmony remote.
Agreed that it is rare, but then I have to (ugh!) get out my wireless keyboard… 
Have been testing PlexHTPC app and it’s working pretty good but i don’t have a wow factor which i normally get with new (beta) software. It seems like the developers are just replicating PMP. Or am i missing something? Where are the exciting new features? Or are they going to come when the base PlexHTPC app is stable?
The thing i am happy about is that i finally get to see some personal photos again (has been a while since PHT)
the down side is that i hear al day…hey that’s the same pic as i have seen a minute ago…and…hey the title of the photo isn’t right (what did you do wrong)?

The other thing i have noticed is that when i press “ok” from the home screen on a serie from “continue watching” the screen blancs sometimes as if it’s already adjusting the refresh rate. It’s not doing it again when pressing “back” and “ok” again. But because there is no info overlay for the Plex menu i cannot see if i am right or not. Are there other users which see this or am i the only one?
The last thing i noticed is that when i play a serie and i adjust the subtitle (Harmony sends “I”) the sound goes silent? Is there a reason for that?
Also want to let you know i don’t have any problems with my logitech harmony hub which is connected through bluetooth with my pc.
I use Plex HTPC as my main music player. Will there be an option to pin track progress and next track while playing a song? Just like PMP?
I know your post is a couple weeks old, but here is how I prevent double opening with AHK. This is setup for Kodi, but it works for Plex HTPC as well, or OpenPHT which is what I used to use.

I’ve also noticed the behavior in “continue watching” with the blank screen and refresh rate switching.
Some other things I’ve noticed:
I run Plex HTPC on a dedicated NUC computer and it usually just stays open. I guess some of the issues won’t occur if I just close Plex HTPC after I use it and open it back up again the next day, but that’s just not how I use it.
But overall I’m really happy with the development. I just hope there will be frequent updates and they won’t let it die again soon.
Hello all, been using this since it was first released and its working great.
I have one issue that is annoying, and wondering if anyone knows of a solution?
When I add new items to my server, they do not show up in my Plex HTPC client for a very long time. I force my server to update libraries, and the web client shows them properly, its just HTPC client that does not show them until I close the app, and restart it.
Hopefully there is a setting somewhere that might control this, but I didnt see one in the ini file. Otherwise, i’d consider this a bug.
I was really excited about this new HTPC release but unfortunately I have some major issues with my Harmony One remote control: Play and Pause buttons are not working at all. The strange thing is that all other buttons like Stop, Skip Forward, Skip Back etc are working normally with the exception of Play and Pause (which are the two buttons I use the most).
I am really disappointed because this Harmony One remote is working normally with the old Plex Media Player 2.54 and I was really looking forward to all the new features in Plex HTPC.

Anyone else having issues with Harmony remotes (IR) together with Plex HTPC?
I had exactly the same issue.
With a bit of advice from other users, I changed to using Bluetooth between the Harmony Hub and the PC, and everything (except the Info overlay screen) works now. BT is very responsive (quick) and works well.
I have this happen to, but in my case I had put it down to happening when I swap between HDMI outputs on my AVR - between TV and Projector.
I only have a projector connected to the AVR so switching outputs doesn’t seem to be my issue. I do of course switch inputs and most of the time everything is just off (except the NUC with Plex HTPC running). But I never had this problem with PMP.

Unfortunatley I do not have a Harmony Bluetooth Hub, I use a regular InfraRed Harmony together with my NUC HTPC.
I like what I have seen with Plex HTPC so far, and the disabled Play/Pause buttons are a real show-stopper for me.
Has anyone solved this Play/Pause button issue with a regular Harmony IR remote (without BT)?

I have some issues with Play/Pause buttons on my infrared Harmony remote. It has no Bluetooth Hub, only IR.
I have added the Microsoft PLEX “device” in the “Watch Plex” activity as mentioned in the Logitech support pages but the Play/Pause buttons are still not responding.
I can see the following warnings in Plex HTPC.log when pressing Play/Pause that could be intreresting:

I really like what I’ve seen so far but the inability to use Play/Pause buttons together with Plex HTPC is a real show stopper.

I’m not as familiar with QHotkeyInput as it’s windows only but in your logs it is logging getting keyboard events for Media Pause and Media Play which aren’t mapped to any commands. This would likely work as a solution for the moment to get you these keys.
