I have a directory like Media +Studio A Packs Scenes +Studio B Packs Scenes +Studio C Packs Scenes Plex can see Packs, but not Scenes. If I make Studio A its own library, Plex can see Packs and Scenes? Any thoughts?

The issue never was permissions. If you look at OP - Packs showed but Scenes did not. Scenes and Packs both inherited their permissions from parent directory. So permissions never was a problem. Give all directories containing media 755 permissions.
Give all media files 644 permissions.
