Curious question, I’m in process of ripping all my Looney Tunes DVD’s. Now I am using the episode order/structure listed in thetvdb.com. Plex doesn’t seem to recognize it. Does the Plex TV Agent use a different source for TV Series/Episodes. I tried the show ID on thetvdb.com. No luck, any suggestions?

I’m not exactly sure what you mean by Plex isn’t recognizing it…
If your episodes are out of order you can override the agent’s default source for the episode sequence by specifying the order (edit the show, go to the Advanced tab and set Episode ordering to your preferred order).
If Plex isn’t picking up your episodes at all you might have a more substantial issue with your naming.
Looks like the Agent is expecting the Looney tunes listed on “themoviedb.org”. Does plex consider this a better site to scrape from then “thetvdb.com”?
It seems like that’s their perception… also based on various user complaints. The Plex TV series agent is sourcing its data from various sources and you can configure (a) which order to use as default and (b) override that default for individual shows.
