Twice now, in as many weeks, PMS has randomly deleted an entire series from my NAS without my request.
Game of Thrones S8 was there before I updated PMS just now. After the update, it was gone. A week or two ago, Rick & Morty S4 got wiped at some point.

What’s going on here?
EDIT: Did some investigating, and the deleting appears to have happened sometime between 6pm last night and 3:30am this morning when my server did its daily backup…
Are you sure about that?
Your logs show that Plex was deleting some episodes you had recorded, e.g.
Star Trek Discovery s01e10 (20:04)
Better Call Saul s05e05 and s05e06
The Outer Limits s01e22 (not 100% sure about that one)
Who’s the Boss s05e12
…
going on and on for about 15-16 episodes
Rick and Morty season 4 was still in your library today at 1:30pm
From the looks of it you had watched 1 third of an episode of Game of Thrones season 8 today at 0:30am
I did not find any references about them being deleted.
Are the files still on your HDD? Any other apps that could have interfered?
Star Trek & the two Better Call Sauls were episodes that I’d watched and then manually deleted last night.
I’m not sure why The Outer Limits & Who’s the Boss are there, because I neither watched, recorded, or deleted any of those.
After Rick & Morty got wiped, I reloaded it from my backup.
And I last watched Game of Thrones around 7-8pm last night (got partway through, then my wife wanted to watch the three episodes I mentioned manually deleting above).
I was asleep at 00:30, so I wasn’t watching GoT then.
Is there a chance I got hacked and somebody else logged in and deleted stuff? Is there anywhere to check locations of logins? (I don’t share my account with anyone, and it has a unique secure password, so that would be odd)
I’d say this is unlikely (while never impossible).
The logs don’t mention anything about GoT s08 or Rick and Morty s04 being deleted… hence my question if there’s other apps running on your server that “manage” content.
That’s more part of the post-scanning clean up.
Plex no longer sees the files for library items (“Was connected to metadata item XXX, count is now 0.”) and is destroying the related metadata (=library items).
I’m not exactly sure why Plex is then deleting the (considered) empty folders.
Another day, another series mysteriously deleted. Today at 1:49pm The Mandalorian appears to have been wiped.
I believe I was watching Game of Thrones while this happened…

I wonder if the Plex Server on the Shield is erroneously reading the folders on my NAS as empty for whatever reason, then deleting the folders? I also wonder if this batch of settings is somehow involved…
EDIT: So, I’ve now powered off my Raspberry Pi which is also has access to my libraries. I’m also changing the Plex Library Scan Interval to 6hrs, and setting up hourly backups on my NAS to try and verify that the Plex Library Scan is coinciding with these files getting deleted.
If this is about Plex failing to find the show (and therefore removing it from your library)… uncheck Empty trash automatically after every scan. In that case the entries will remain in your library but show a “trash can” on top of the poster of missing items – however you won’t lose your watch history or manual changes etc.
