That actually worked for me. Allthough my data folder was in the root of C: and for a few years I had C: in my settings without any problems. Added a backslash as advised, shutdown Plex. Upgraded with the exe file, not within Plex. Started Plex and all looks good so far. Strange that this suddenly becomes an issue.
It has now been established that this issue was a regression between 1.13.2.5154 and 1.13.3.5208. It has been referred to the development team - adding a \
for the root drive path is the solution until it is fixed
Confirmed adding the trailing \ to the directory setting to make it E:\ works. Upgrade succeeded without issue.

Just FYI. It is possible to avoid downgrading to 5154 just to get access to the server settings by changing the value of the registry key LocalAppDataPath
and add the missing \
.
