I have TV episodes which are contained an mp4 files. There are two episodes per mp4 file. I have used MKVtoolnix GUI to split the file into single episodes to make it easier for Plex to read and recognise.
The problem is, after using MKVtoolnix GUI, on the newly created single mkv files, during playback, the motion is very jerky (slow frame rate?) and not as smooth as the original.
I’ve not changed any of the default settings in MKVtoolnix GUI, other than choosing the time of where to split the file.
What do I need to do to resolve this issue?

I had a similar problem a while back to remove ad breaks in HEVC/H265 encoded .mkv files. I tried to split using MKVToolNix and after the split the picture became unwatchable.
To get around this I used a free program called Avidemux. It allows joining and splitting of files that have been encoded in most codecs as it will allow you to save the file without having to re-encode. All you do is cut out the part you don’t want then save as a new file. However if you wish to join compressed files it will only work if you re-encode. The reason for that is because you need to make the cut on a frame as opposed to anywhere you like. The re-encode settings are very flexible especially if you use handbrake.

Not strictly true. You can choose the output file and codec to be used (if re-encoding). If not re-coding then just save with the video and audio settings as copy. Then choose your file name and container (mp4 or mkv).
Yes you can save as .avi but as you say, who would?
Like I said, I had HEVC mkv files and I was able to cut out the ads and resave as a HEVC mkv file.
Also works with mp4 files as well.
