What you guys have labeled as episode 1&2 is actually just the first episode which puts the whole rest of the season out of order. I verified with ibdm and the stargate homepage.

Plex has no control over this, the metadata is pulled from a third party site (incidently the same site many other such products use as well).
It comes from [The TV DB](http://www.thetvdb.com), specifically - [Stargate SG-1](http://thetvdb.com/?tab=season&seriesid=72449&seasonid=4147&lid=7)
If you have issues with how the metadata is presented, you need to check out there forums. I'm sure they can give you the reason why it is setup the way it is and if it's incorrect may let you modify it since it is maintained by the users.

Children of the Gods was originally broadcast as two separate episodes Part One and Part two in the UK and on my (UK) DVDs both the individual and box set versions they were two separate episodes.
There was a special edition which combined they two together released in 2009.
I dont know about about other regions but in the UK they should be two episodes part one and part two.
Even after I split the file into 2 it still doesn’t fix the naming issue where every episode title and information is wrong by one episode.

As mentioned above, Plex uses the episode information from TheTVDB. So look up your show on there and then arrange your episode files accordingly.
The images are correct at TheTVDB for Stargate SG1 Season 1 in English. But Plex is loading them in the wrong order, off by one as mentioned here, VERY annoying.
What your next move?
Just adding in my annoyance here too. I’ve over the last couple months started buying box sets of TV shows and Plex so far hasn’t been too good at putting things in order. “TheTVDB” needs to be replaced by something better. I understand that some SG-1 releases had the first episode split, while others had them merged.
BOTH of them exist in this world and TheTVDB only picks its personal favorite and ignores the others. My DVD set of season one was released in 2001, possibly the original box set of season one for all I know. The first episode is one episode at about 97minutes long, not two separate episodes, but Plex refuses to understand that because TheTVDB refuses to accept there’s different releases.
So the “fix” is to make it look like I’m missing episode 2 in my collection and go on to the real second episode, The Enemy Within, and label it S01E03 instead of E02.
A minor annoyance, sure, but the fact TheTVDB had since at least 2001 to fix it (or realistically whenever their website started after 2001 I’d imagine), it sure is a good way to annoy the hell out of people. Even this thread was started in 2015, over three years ago now.
For fun do a search on Google for “Plex Batman The Animated Series”, and see all the rage filled posts people have about putting that show on Plex. The entire series is out of order. At least with SG-1 it’s just one episode.
Seriously, get rid of TheTVDB.
Just remember you may have the copy where it featured full-frontal nudity during the scene showing the possession of Sha’re. Don’t want the kiddies to see it, lol
I realize this topic is old but just in case anyone finds it searching for a solution as I have here is what worked for me.
On the Stargate SG-1 show main screen where you can see all of the seasons.
Select edit
Then advanced
scroll down until you see Episode ordering and change it from Airing order to DVD Order
