So the latest upgrade enabled the ability to enable true bitstream output of the audio, although it is a 1st party app so I am not sure if this is available for 3rd party developers ( or if Plex even maintains the Xbox app)?
As of now I find the Xbox One app largely unusable because it can hardly Direct Stream any high quality material, seeing as most HD material is either DTS(-MA) or TrueHD these days… Apparently it is not possible to transcode only the audio either(?), which means that I can not use my NAS as a Plex server…

Currently, that option is only available for blu ray discs. So Plex cannot take advantage of that option yet.

It is very possible to transcode only the audio if that is all that is needed and your server supports it. There is also the possibility of including a second audio track that is in a more compatible format with most devices. Typically, I will include an AAC 2-channel track when I remux my blu rays so that I can have direct playback for devices that do not support HD audio. Once HD Audio support becomes more common then not supporting it I might look at removing those extra tracks, but until then the extra track does help quite a bit if the only thing triggering a transcode is audio.
