Transcode Quality issue

New to Plex and forum. Installed last official release PMS on WIndows 7. Running a nas with a Intel 3570k. Lan to router and wireless to ATV3 with latest plexconnect sources.

 

Love the setup and metadata updates automatic and the looks and all, but my issue is the picture quality. Everything looks awesome on my Dune mediaplayer, but like the easy navigation for wife and kids on the ATV3 player.

 

Streaming mkv h264 looks abit worse than on Dune.

Streaming avi mpeg4 tv shows looks like a joke, squashed out and very unclear.

 

Tried to change the transcode false or true. Tried to change the quality 720p 3mps to 1080p 40mps on ATV3 player no difference.

 

Any advise to improve quality except something like "convert to m4v"??
