I have Star Trek collection loaded into Plex and it appears complete and in full in my TV shows Library along side other shows.
I am attempting to create a second Library specifically for Star Trek but when I add the folders numerous episodes are missing.
Naming is fine as all episodes appear in 1st library. Any advice would be great.

Could you please show a screen capture of your file system from the root of your new library all the way down to a missing item?

I have attached a screenshot of the files system and some from plex that demonstrate that the files are reading fine in the first library ergo naming and files are fine.
The problem occurs when I add them to a second library episodes will not appear.

Your naming is incorrect. It does not matter that it works in another library. Basically, you got lucky.
Rename & reorganize per Plex documentation. Then Plex Dance the entire show.

../Star Trek Voyager (1995) {tvdb-74550} <-- year & ID optional, but helps.
..../Season 01 <-- "Season" in English. Two digits for number.
....../Star Trek Voyager (1995) s01e01 Caretaker.ext <-- sXXeYY format mandatory. ext = mkv/mp4/etc.
If I “got lucky” the would not repeatedly work when removed from the library. I would get different results each time.
Additionally, I made a copy of the entire folder and renamed them as you have suggested with identical results. Missing files in Library 2
Please show how you have the files named and organized in the second library.
Also note which folder is added to the library.
Example with Star Trek TOS. The library points at TV - SciFi.
I have since deleted the copied and renamed files as they did not work. However they were as follows; Voyager>Season>Star Trek Voyager SxxExx
This is not possible, because if you point Plex directly to a show’s folder, Plex misses that part of the folder hierarchy. https://support.plex.tv/articles/naming-and-organizing-your-tv-show-files/
Why do you want to create a whole library just for that?
I think Collections are much better suited for what you have in mind, particularly because you can add both shows and movies to a collection. https://support.plex.tv/articles/201273953-collections/
