I have TV Shows on my server in their own folders i.e. Office, Seinfeld, etc. The files are all the same format, and named similar i.e. The Office S01E01.mp4, etc.
However, for each season, only 1 to 2 episodes is loading. The files are fine and play in any other player, but they will not show up in the Plex Library.

Please give the exact file names and folder structure in your media storage.
Particularly which folder level has been added to the Plex library.
Do also look up your series on TheMovieDB.org and compare the episode ordering on there with your files.
