Plex Media Server must be stopped when you run DBRepair.
Regarding updating Plex Media Server..
There is rarely a need to completely remove Plex Media Server.
Uninstalling / downloading current version from plex.tv / re-installing, as @OttoKerner mentions, will bring your system up to date.
There are many database changes between 1.32.5 and 1.41.8. It may take quite some time for Plex Media Server to update the database to the new format.
On the server, point a browser window at http://localhost:32400/web. You may see the “503 maintenance” message (a page with just a couple of lines of text). If so, Plex Media Server is updating the database.
