Why can't I use TVDB anymore?

When I go to fix the incorrect matches, TVDB no longer shows up in the agent dropdown.

Because you cannot mix old and new agents in a library they are not compatible

if you name a particular show like the TVDB then change the episode order for the show. or set the library to use TVDB order by default
