Every time it seems, without fail, when I upgrade to the latest version, my server can no longer be found and I have to re-add ALL my libraries. WHY?

Could it be you’re running the PMS as a different user than the one who’s updating it (speaking of Windows accounts)? Considering the Plex Media Server stores information in the current user section of the Windows registry this could explain your experience.
Are you using some kind of “Uninstaller” software, or some kind of “Registry Cleaner” or similar software? Those can have this kind of side effect, because they remove every data folder and registry key of an uninstalled software.
Another possibility could be some kind of “Kiosk” software, which resets the user account to a defined “snapshot” state upon every reboot or login.
Thanks for the response Otto. It isn’t anything like those things you mentioned. It is a simple WIndows 2008 Server (Virtual Machine). I do believe I figured it out though. It is totally my fault. I don’t update the server but maybe once a year and I always forget that the configuration for the server is user specific. It stores data per user and not per server. Is there anyway to make it so the server is per server and not per user? The account I use to run my server is not an administrator account so I have to log on as an administrator to install the updates which always throws me off. The way I have it set up means I always have a media server showing that isn’t available (the one configured under my admin account).
You could run PMS as a system service, under a user account of your choosing.
The downside is that hardware transcoding won’t work.
