I have shows that have +100 episodes, and for some reason, episode 101 is showing up as S01E01. Are there anyways to fix this?

Is your naming according to the guidelines…

Could you give an example of a show you have issues with and how you have it named? There are very few shows with that mant episodes in a season but yeah they do exist so some examples would be good.
as an example videos below both show up in the season1 01
[a-s]dragon_ball-001-the_secret_of_the_dragon_balls__rs2[4FC1375C]
[a-s]dragon_ball-101-the_fallen__rs2[E3090CBB]

Ah I’m guessing they are Anime shows. Something I know little about. I may be wrong but I still think they need to be named according to the TVDB.

Filebot will help you name them in a Plex friendly format.
A TV Show Library/
…Dragon Ball/
…Season 01/
…Dragon Ball - S01E01 - The Secret of the Dragon Balls.xxx
(I think the Secret is make sure that Dragon is dead before you go fiddling around with the Balls)
