All the times I use Plex at my Apple TV3, I have to change the Settings.
There is a way I can change the setting forever?
They should save forever. I think your'e talking about a bug. Check that you're on a normal PMS and save your settings.
Check that your on the newest PMS and PlexConnect
Settings are saved when PlexConnect exits gracefully. How do you shut it down?
Also: from your Screenshots your version seems to be pretty old... ever thought about updating to the current version/release?
I use at Windows 7, when i no need to use, i only close the window. How should i close it 'gracefully'?

closing python: CTRL-C

I believe u. U know much more than I do.
But I pass more than 2 month trying to install Plex on ATV3 and now I am afraid to spoil something.
My Plex works great, this setting issue is only a small thing.
You can just backup the whole folder somewhere, that is the complete PlexConnect.
Download the new one and just copy of the certificate folder, settings.cfg and atvsettings.cfg and you should be good to go.

I have copy the two atvsettings files. I don’t know if was that the problem
You can always throw away the atvsettings.cfg and settings.cfg files away; fresh ones will get created after you run and cleanly shut down PlexConnect (although you may want to go in and tweak them afterwards again).
This file atvsettings.cfg do not exist.
I only have atvsettings (.pyc) and (.py) witch one i need to copy?
Atvsettings.cfg will be created on first clean (ctrl c) shutdown of plexconnext
