May or maynot be related but over at tmdb the external ids to tvdb are missing for various episodes including the ones reported as problems here.
I’ll add them to my list of stuff to add incase it’ll help fix this situation. I’m busy this week however with other real life stuff so might take me a couple of days.
All done – external ids for each episode added to tmdb linking them to tvdb. As plex now uses a consolidated metadata approach I’d be hopeful this will help with your problem.
Give it 24/48 hours and then force refresh the show with the ordering you want (TVDB aired I guess). If you still have problems after 48 hours then let us know and we can look into it some more.
Sure, but remember plex does not get its metadata info from one location anymore. It’s a consolidation of metadata from multiple sources like imdb, tmdb and tvdb.
Just because you use episode ordering from tvdb does NOT mean the metadata comes from tvdb. The episodes are only ordered based on their naming.
One of the ways it’s consolidates and links these together is via the external ids on the tmdb which is especially important when using episode ordering.
I suspect this could be a factor here but we’ll see when the plex cache is updated with these edits.
Just a bit more information after reading about the multiple sources for metadata: It appears that the number of seasons and episodes per season are not the same across the board (at least for Naruto)
Here is a list of episodes per season for Naruto populated with info from TVDB and TMDB:
This influenced how I set up my PLEX library season folders as well as the names of each episode. My folder structure and episode naming matches TVDB aired. So if PLEX is looking at my S02E01 (from the aired sort order), that could be 3 different episodes on this chart.
I wouldn’t want to go through the work of restructuring and renaming the show folders and files but I would. Also, I’d like to make sure I know what to use in the future when I add new shows.
Anyway, I’m not sure if this plays a part in this issue or not but I thought it was worth mentioning.

I refreshed the metadata for the show and the episodes are now properly identified.
I’m not sure if the solution was from @anon5074910, @drzoidberg33, or a combination of the two. Either way, thanks to you both and anyone else involved in getting it fixed.
I spot checked a handful of other shows and didn’t see any obvious signs of misidentified episodes so it looks like this issue is solved.
