Changing to the new agent, films split across multiple files are changed to film with multiple versions.
Change back to previous agent and goes back to correct behaviour of combining files as one version.
What are the names of your files that are supposed to be combined
They are named film (year) - disc1 and film (year) - disc2 as per Naming and organizing your Movie files | Plex Support
There is a bug that’s actually getting fixed in the next release which has disc missing as one of the suffixes. You can either wait for that release or just change disc to disk (or part) and it should solve the problem.
