Did you rescan the library, empty trash and optimise the db? Pretty sure empty trash will sort it out as it’s technically a delete from one show and recreate on another.
If so then it might need a full plex dance to sort it out.
What worked for me was:
Remove Dexter and Dexter New Blood. Scan the library.
Name the files for Dexter New Blood correctly, as in S01E01 etc.
Move both shows back into the tv dir and let plex scan. Everything showed up correctly.

What if I want it to show as Dexter S09? I understand that TVDB changed it to its own series, but I want it to display as Dexter S09. How would I do that?
You would have to provide metadata yourself and call it dexter, not dexter new blood.
(would not recommend)

Anyhow, glad its all sorted for everyone. The show should never have been listed on tvdb as S09. Its a new show as per showtimes own website → Dexter: New Blood | Official Series Site | Watch on SHOWTIME and should have always been listed as such.
I have no problem with this. For a short time earlier today Plex wasn’t even picking up the episode 3 at all for some reason, though. It eventually picked it up and I added the metadata myself. Thanks!
