Related to my post yesterday, I had been trying to manually merge the duplicate items, but there are just too many. If I use fix match, they merge automatically - but otherwise they stay as separate in the library.
In most cases they are BD Rips, so higher bitrate copies - but the titles and metadata are correct, just not correctly being marked as duplicates.

Sounds like you might have changed the default agent of the library since you started adding those newer versions.
You can confirm this by looking at Get Info / View XML… there you can find The GUID of each item. The GUID contains information on the agent used to match the item, the movie ID (e.g. IMDb or TMDb IDs) and the language used to match the movie). If those components don’t match, your movie and its duplicates won’t be recognized as duplicates.
In those cases, fixing the match will help to overcome this (as per your workaround)
