I’m trying to get keyboard shortcuts working for the web client and the option isn’t there?
It goes straight from “Play theme music” to “Advertise as player”

There is no option. They are always enabled.
If you are looking for the list of shortcuts, you’ll find them under your user avatar, upper right corner.

Is there no way to completely navigate with the keyboard?
I can’t seem to use the arrow keys or anything to actually navigate the media
Not in the web app.
If you are looking for a Plex client you can navigate with keyboard and/or a remote control (Flirc etc.)
then download the free Plex Media Player.
Put it into its full screen mode (important, because the ‘windowed’ mode behaves and looks like the web app):
